Not sure if this will help, but I've found that the Blackstar FS-10 footswitch will cause a continuous clickity click pattern in the emulated out. It may add noise too.

If you're using the footswitch, try to unplug it and see if your noise goes away.

Guitar lead into guitar input on Amp. Emulated output on the amp to an audio input on your Akai EIE. Then plug your headphones into the Akai. The emulated output is in stereo, so you'll need either a 1/4" stereo cable or a splitter into the EIE. You could also try the USB out on the amp into the EIE...

On the ID:60 and above, the emulated out is not suitable for plugging headphones directly in. It is designed as an emulated output to send the amp signal to a PA or mixing board. Interesting.... I also have noise coming through my ID:260 emulated output, but the noise I get sounds more like a constant clicking in a rhythmic fashion. Sort of like a horse galloping.
