The Stage 60's DB9 is not MIDI. It requires latching switches for selecting the various amp options. I don't know much about the G Major but if it has latching outputs then you should be able to do it. If not, extra hardware is required.

The combo was more expensive at one point but there was a price drop. Possibly due to competition or to make space for the Artist Series combos???

You may be better off installing a jack on the cab so you can use standard speaker cables to connect the head. Or two jacks if you want to be able to use it in stereo. Have you tried different preamp tubes? If you haven't then you may want to that before changing the speakers. #1 I cannot speak to as I have never tried that speaker. #2 Assuming the combo still has the stock 70/80's in it. You may want try changing one speaker and having a mix to see how that sound...

You will also notice a difference on the clean channel depending on the voice switch setting as well. From my experience with this, there should be less compression in the class A/B setting (In) than the class A setting (Out).

I'd like to say V1 or closest to the back of the Amp but I can't recall for sure without looking. However, it will be very obvious if you change the clean or OD tubes. If you picked the wrong one then you only have one other option to try

Does the loop work with just a patch cable going from send to return. If that is working then the problem is not the loop, it is elsewhere. If loop works, try one pedal at a time. Does one work?
