I have the idea of running two HT-5 heads into a stereo 4x12 cab. One head to one side the other head to the other side, if this is something that can be done. The ohms are something that confuse me.
The other issue that I thought of is how to get a foot switch that will change the channel on both heads. Could it be as simple as using a 1/4 Y cable?

Assuming the cab can runs at 8 Ohms per side, you can do it. Just plug the 8 Ohm output from each head into each side of the cab.

As long as the heads are newer (latching), using a splitter to switch channels should work. The trickier bit will be if you are using the effects loop.

Personally, I would split my guitar signal into two multi-effects units (midi capable) and have each one drive one head. Then just go with a midi foot controller to control both effects units. That would give you effects on both sides (you could have different effects on each side) and allow for channel switching.
